Where to find Zelda in Hyrule Castle?
After talking to Purah and all companions at Lookout Landing, you must head to Hyrule Castle. The easiest way to get there is through the Skyview Tower at Lookout Landing. Once you're up in the air, open the Paraglider and glide towards the castle.

Head to the objective market at floor B1. Defeat all enemies. Remember to pick up the Royal Guard Shield, as it has a massive defense rating of 70.

The next objective is at floor B3. Go down to floor B2 and head to the north of the map. You'll find the passageway to floor B3. Defeat the Hinox and return to the staircase where you'll face a few Gibdos.

The next objective is at floor B1. Return to floor B2 from the library, go through the tunnel and climb the castle walls. Go down and enter Zelda's room to face another group of monsters.

The next objective is at floor B3, in the western part of the map. Jump through the hole in the wall in Zelda's room and fly down to the lower level. The next battle also takes place at floor B3.
To wrap this up, return to the Sanctum at floor F1.
How to defeat Phantom Ganon?
The fight against Phantom Ganon is divided into two phases. Summon all comrades and focus on eliminating each enemy one by one.
You should prepare well before this battle. Make sure you have lots of food and potions, especially the ones that counteract Gloom. If you like using a bow, buy plenty of arrows.

It's rather easy to avoid the Phantom Ganons' attacks. If you notice one of them approaching you, shoot it in the head. This will stop Ganon in its tracks for a while, stopping its chase. If you see an enemy approaching you as a cloud of darkness, run to a safe distance or jump to the side.
The best way to take them down quickly is in melee combat, through Perfect Dodges and Flurry Rushing. You can also slowly whittle them down from afar by fusing damage-boosting items to arrows.

In the second phase, you'll have to defeat five Ganons again. Every now and then, one of them will start spreading Gloom across the entire room. Interrupt it with a headshot or an explosive arrow.
After winning the battle, return to Purah to unlock more main quests. Crisis at Hyrule Castle will be completed the moment you finish the Find the Fifth Sage quest.
