Post-mission saves
The game makes a save after each mission. You shouldn't have any problems with continuing the game. A mission is marked as complete when the game shows your results. However, you can encounter a problem when you leave the game before seeing the results.
Checkpoints in-between mission stages
Each mission is divided into three parts - there is always a checkpoint between them. However, you have to remember that the character does not regenerate health between stages. If you lost a lot of health in the first stage, you will start the next one with the same number of health points.
Checkpoints during a mission
Only a few missions have saves during them. This is most often possible when you have to do several things in a given location, such as free several prisoners or acquire certain items. The game usually saves when you complete one part of a task so you won't have to repeat it.
