Omega expands the original plot, adding new threads and giving the player an opportunity to revisit the titular space station which appeared first in the second installment of the series. When it comes to the plot of the DLC, Commander Shepard helps Aria - the former lord of the Omega station who was forced to flee after Cerberus' took over her domain.

The plot of the main campaign is located between events presented in Star Trek (2009) and Star Trek 2 (2012). Commander James T. Kirk and Spock of the USS Enterprise are on the trail of a mysterious race, the Gorn, who intend to invade Federation planets. They must stop this intergalactic plot before it is too late.

The story begins in 1996 and its main plot focuses around a series of mysterious deaths of spies belonging to both Eastern and Western intelligence agencies. Players become members of this elite squad and are sent to various locations, such as Vienna or NASA bunker in Washington.
